My Skippy had ear mites and I cleaned out her ears just fine with a cotton
swab and put the solution drops in.  Granted she didn't like it but after a
little fighting with her she gave up.  It's usually easier with two people.
My vet never even suggested that he knock her out to do it.
 
I'd get a second opinion.  Look in the phone book for vets that treat
ferrets and usually they list exotics with that..  That's what I did and my
vet seems pretty knowledgable and there aren't many ferret people here.
