This is not uncommon for kits under the stress of a pet store enviornment to
come down with an upper resp. infection.  These are viral infections which
can go into secondary bacterial infection (the antibiotic--sounds like
amoxicillin--is to prevent a bacterial infection).  I would continue the
antibiotic for the full course.  There are usually no long term sequella as a
result o fthese infections.
 
Ferrets can also catch the human influenza virus so its always good practice
to wash your hands after handling them, when they have a resp. infection.
