My suggestion is to place another box where they poop on the second
floor.  I know it may be crowded but if it works, you will be glad.  I
had a ferret (Milo passed away in Feb) that would poop on the second
level corner of their cage (have 2 more).  I have a high and wide ferret
litter box on the first level and he used that but also wanted to go to
the bathroom on 2nd level.  So finally after putting bedding there and
still getting poop, I placed a small cat litter box on the 2nd level..
He liked having upstairs and downstairs bathroom.  You can also try
different type of litter boxes, even cut in half to save space.  The high
end and short or even a 1/2 cat litter box didn't work for me though.
 
Also, make sure that you are changing the litter as often as they want
you to.  I found out that Milo was like my cat and when there was too
much poop, he would use another part of the cage.  If you are still
having problems, look at changing the type of litter you are using.
 
Everything was better after I stopped trying to make his home cage be
what I wanted to what he wanted.
 
Good luck.  Now that Milo has gone, I've taken the extra litter box out
and the others are fine with it.
