By accident, with my first ferret I discovered a good solution.  When we
initially got Sherlock, we really didn't know how large a cage we needed.
The first cage we purchased was very small, large enough for a litterbox
and a box with blankies with a tiny bit more room, but no larger.  Ferrets
*don't* like messing the area they use to sleep so he used the box.  We
ONLY let him out of the cage after he used the box and at that point
showered him with praise, love, and treats.  Sherlock has about a 95% hit
rate for the box.
 
So, in short--restrict the space your new ferret has access to.  As he
uses his box, increase the area he can roam.  If he starts having mistakes
again, reduce the space.  Put litter boxes in corners he has chosen as
latrines.  Ferrets are pretty smart, he'll either allow himself to be
trained or he will train you as to the places he wants to use.
