I, too, use wood stove pellets and love them. Sounds like you're not
putting enough litter in the pans. I put a good inch and then dump all
the pans every third day.

I use small rectangular cat boxes and have never cut out any of the
sides. They can easily step and it keeps litter in the pan better
without a side cut out.
