They could be fungus gnats instead of fruit flies.  Fungus gnats are
annoying but harmless.  They are somewhat smaller than fruit flies.
They live and breed anywhere there is moisture.  I have them because I
have a terrarium, planted, that houses two garter snakes, but they aren't
evident until I the times I change the sphagnum moss on top of the
planting mix, and disturb them.  Sometimes I find them in my mouse cages
in the corners where the mice always urinate (I have corner-trained
mice!).  If I don't clean the corners out soon enough (like, if I'm a day
late), the fungus gnats take up residence (no, they apparently don't mind
living in peed-on bedding).  Get rid of moist areas, and they disappear -
poof!
 
Could there be a secret stash of ferret poopy (carefully hidden) you
haven't found?
 
If they are actual fruit flies, there is some kind of food item that has
gone bad somewhere... old potatoes, bananas, whatever... find that, chuck
it, and the fruit flies will disappear.
